Many of the most affordable hotels are located along East and West Santa Fe Avenue (previously known as Route 66), East Butler Avenue, Lucky Lane, North Kasper Avenue and to the south of Milton Road, towards the Interstate I-40. These include major chains, such as the Days Inn, Howard Johnson, Inn Suites Flagstaff, Rodeway Inn and the Super 8 Motel.

Flagstaff contains a busy railroad, which intersects the town center, and therefore light sleepers should be aware of this and look for accommodation elsewhere, such as the more peaceful southerly end of Milton Road. Of note, hotel rates in Flagstaff tend to get cheaper the further east you travel.

An alternative for those looking for cheap accommodation in the area can be found at several well-equipped campsites and RV (Recreational Vehicle) parks nearby. One of the best campsites in Flagstaff is the Fort Tuthill Coconino County Park, which stands to the south of downtown and next to a vast pine forest, offering plenty of nearby hiking trails. Another popular campsite in the area is the Flagstaff Grand Canyon KOA, which is located on the northeastern side of the city, along Highway US-89. This camping ground has the advantage of being close to both the popular Sunset Crater Volcano Monument and the Wupatki National Monument. As with hotels, campsite accommodation in and around Flagstaff can be extremely popular during the peak summer season and may become fully booked, making advance reservations advisable.

Both modern and historic hotels are plentiful in Flagstaff and line Butler Avenue, East Lockett Drive, East Lucky Lane, West and South Beulah Boulevard, West Forest Meadows and Santa Fe Avenue. Some of the city's most popular come in the form of the Embassy Suites, the Hampton Inn Suites, the Hilton Garden Inn, the Hotel Monte Vista, the La Quinta Inn and Suites, the Radisson Woodlands, the Residence Inn by Marriott, the Sleep Inn and the Little America of Flagstaff, which is actually the town's largest hotel and boasts its very own private forest. For keen golfers, the Fairfield Resort along Country Club Drive is a popular spot, with its own golf course and stunning mountainous scenery.
